There is no plot to the game, the aim is to simply win cups, and completing the Gym castle, Mewtwo then appears and has to be defeated to enter round 2 of the game, the player must then play the whole game again, but on a much harder difficulty. Pokémon can be transferred from any copy of the generation 1 games for use in Stadium by using the N64 Transfer Pak that came packaged with the game.
